LAB 4: PLASMID EXTRACTION

Introduction

EZ-10 Spin Column Plasmid DNA kit provides a simple and efficient method for Mini plasmid
DNA purification. The plasmid DNA is selectively adsorbed in silica gel-based EZ-10 column
and other impurities such as proteins, salts, nucleotides, oligos (<40-mer) are washed away. The
plasmid DNA is then eluted off the column and can be used for any downstream application.

The objectives of this result are:


 To amplify the number of host cells which contain the desired recombinant DNA.
 To extract the recombinant DNA using EZ-10 Spin column kit.
 To evaluate the plasmid extraction result using agarose gel electrophoresis.

Methodology

A. Pre lab Preparation


1. Inoculate the culture with a cell mass scraped from one colony selected from the
+LB/amp plate from Lab 3 in LB broth solution.
2. Incubate overnight at 37ºC.

B. Lab
Protocol for Purification of Plasmid DNA
1. Add 1.5 ml overnight culture to a 1.5 ml microfuge tube and centrifuge at 12,000 rpm for 1
minute. Drain the liquid completely. For low copy number of plasmid, see the protocol on the
following page.
2. Add 100 ul of Solution I to the pellet, mix gently and keep for 2 minutes.

3. Add 200 ul of Solution II to the mixture, and mix gently by inverting the tube 4-6 times and
then keep at room temperature for 1 minute. To prevent contamination from genomic DNA,
do not vortex.
4. Add 350ul of Solution III, and mix gently. Incubate at room temperature for 2 minute.
5. Centrifuge at 12,000 rpm for 5 minutes.
6. Transfer the above supernatant (step 5) to the EZ-10 column. Centrifuge at 5,000 rpm for 1
minute.
7. Discard the flow-through in the tube. Add 500 ul of Wash Solution to the column, and
centrifuge at 8,000 rpm for 1 minute.
8. Repeat wash procedure in step 7.
9. Discard the flow-through in the collection tube. Centrifuge at 8,000 rpm for an additional 1
minute to remove any residual Wash Solution.
10. Transfer the column to a clean 1.5 ml microfuge tube. Add 50 ul of Elution Buffer into the
center part of the column and incubate at room temperature for 2 minutes. Centrifuge at
11. 10,000 rpm for 2 minutes.
12. Store the purified DNA at -20ºC.
13. Calculate the DNA concetration of the isolated plasmid (this information is required for the
next lab session).
Note: It is extremely important to add the Elution Buffer into the center part of the column.
Incubating the column with the Elution Buffer at higher temperatures (37 to 50ºC) may
slightly increase the yield especially of large (>10,000 bp) DNA Plasmids. Pre-warming the
Elution Buffer at 55 to 80ºC may also slightly increase elution efficiency.

One percent Agarose Gel Electrophoresis

1. Prepare 1.0% agarose gel and place the gel into the electrophoresis tank containing 1X
TBE buffer.
2. Mix 5 µl of DNA sample with 2 µl loading dye.
3. Mix 1 µl supercoiled DNA marker.
4. Load the sample mixture and DNA marker into the wells.

5. Apply a voltage of 75 volts for 75 minutes.
6. Stain the agar in staining solution followed by destaining solution for another 10 minutes.
7. Observe the gel under UV via Biorad Image Analyzer.
